I dont think lowering your strig height wil affect the intonation, as changing the bridge saddles backwards and fowards does; but im not sure, maybe someone else has an oppinion on this topic. And lets not forget factory intonation isnt always perfect ;)

I just fret the strings at the 12th fret and use my electronic tuner to find which way to turn the intonation screws. Keep checking the string to see if it is tune often by playing it open or it can be a wild goose chase!

yeah, the open string and fretted note at the 12 fret should read the same on a tuner if the intonation is correct.

Yes it will change the intonation.

The bridge does not move in an arc, but instead moves straight up and down. So... when the bridge moves up, the strings get longer, and when the bridge moves down the string gets shorter.

Take it to an extreme if its hard to visualize. Say you moved the bridge UP a good two inches or more. Would the distance from the nut to top of the bridge stay the same, get longer or shorter? The answer is longer.

Ok, so much for WILL it effect the intonation.... the real question is how much. And the answer is... not much at all. IF you had the intonation critically set via strobo tuner, you'll definately notice it on the tuner, but your ears will most likely not notice it at all unless you're moving the bridge a huge amount down (or up).
